I am currently a first year student at Seneca college taking the CPA (computer programming and analysis) program. I have interest in applying to McMaster for their computer science program. I have all the highschool requirements (6 U level courses, adv functions and calc etc..). I was wondering if I would be able to send an application to McMaster, and have them evaluate my application based on my 1st year Seneca marks. I have a current average of 85% so I'm wondering how they would diagnose my application. (whether they would take a combination of my highschool and college marks, or just highschool). I know a direct transfer is out of the question because it said on the McMaster website that you must have a minimum of 2 years college experience.. but maybe there are exceptions to that? I'd appreciate if you could share your experiences with me as I am a little lost and the application time is now.

From my experience, one university specifically told me that as long as you have less than 24 credits (university-level courses), you will be evaluated as a high school student. You're still required to send all your transcripts from high school to college though.
In your situation, if you're applying for January admissions, they would mostly base your marks on your high school grades (though will take into account your first semester college work). If you're applying for next fall though, I would think your latest academic record (1st year at Seneca) will hold the most weight.
Don't take my word for it though, call the admissions department to make sure.

I am also in your situation, but I would like to transfer to Ryerson, but the problem I have is that my math marks from high school isn't that great. I called them but sadly the person for admission is on vacation, so I have to wait until she comes to see if it's possible to transfer even if my math marks aren't that good. Also I was looking at the Ryerson website and it says I need to have a GPA of 4.0 which won't be that hard.

You need to contact McMaster's admissions. Since you have the high school prerequisites, you are in a good position. But, McMaster would most likely want to complete your 2 year diploma or complete 2 years if it is a 3 year Diploma.
