I am looking at used cars and the one I am considering has rusted stone chips on the roof.
Other than that the car is clean - is this something to avoid?
Is it easy to repair myself - touch up paint possibly?
Would you repaint the entire roof for that?

I don't think you need to paint the entire roof for a few paint chips, if the chips are really deep and not possible to touch up, some bondo would do the trick, other than that the paint touch up should work

Chemical rust remover, prime, touch up. Or just have the roof refinished. Or buy a different car.

No used car is perfect - is this serious enough reason to look for a different car?

That's up to you. As you say it's tough if not impossible to find a car that's perfect. The question is whether you are willing to accept and/or repair the imperfections it comes with. I would say shop around at least, see what other offerings are like. If in the end you still think this is the best car for you then by all means buy it.
