You should have no problems finding flight from HK to Tokyo at a reasonable price.
Just check all the usual players JAL, Cathay Pacific, Air Asia, Dragon Air, Air Canada.
I'm sure there are more.

surprisingly, even for HKG-Japan, this is a REPOST
search around in the travel section
I find it odd people ask these inter-Asia questions in a Canadian forum :D

If it won't affect your itinerary, the cheapest option would be to fly to HK via JAL and just do a stop over in Tokyo in between. JAL just extended their promotional price and will be decreasing their ridiculous fuel surcharges, starting April 1st. My ticket flying from Van./Tokyo/HK all inclusive is $1250 CAD in June.
If you can't do that, the cheapest will be flying out from HK.
The lowest prices you will find for this segment is roughly $2500-3000 HKD with taxes, during low season. The ticket is expensive cause the CAD$ is weak.
Check out zuji.com for prices, although it is not always the greatest, but you get a feel for the ballpark.
I would wait until you get to HK and go to a few travel agents there to book. You will find the best prices that way.
