since directvob sub doesn't work too well, I would like to add the subtitles into the mkv container of my video file without re-encoding. Is there a way to do this?

You can use MKVMerge ... However, it still takes a bit time to parse thru the file once ... http://www.bunkus.org/videotools/mkvtoolnix/downloads.html

don't see where to add the subtitle file though..
will this degrade the quality in any way?

You "Add" the video file and then "Add" again the subtitle file(s) ...
