I have taken the external fan cover off and cleaned out the twigs. I still hear little birdies. I think they are in the piece that goes into the microwave. How do I get them out?

Turn on the exhaust fan full blast for the whole day. Perhaps even spray some room deodorizer or spay cleaner into the exhaust several times. Make it uncomfortable for them (if they are really in there).
Then, get something to block the outlet, some sort of screening material, metal is best. I had this happen as well. Little sparrows like to nest in those sorts of places.

This time of year it can be difficult to get them out if they have babies in the nest. Once the babies are out of the nest it's easier to get them out and keep them out. As Pete said, screen will keep them out permanently. This time of year everyone should be checking all their exhaust vents if they aren't screened. We sit on our front porch every night and watch the birds coming and going out of all the neighbors bathroom exhaust vents for the 2nd floor bathrooms. ;)
