So...

My employer didn't pay me for about 2-3 months because of a mishap in my banking information. Anyway, after that period, I received a ton of backed up pay. I was automatically taxed $120ish by their system that I normally would not be taxed because I fall under the minimum.

They're struggling to give it back to me, will only be able to recover it when I file my taxes?

You can get it back, but it's ALOT of work for any payroll department or even an outsourced payroll company (read ADP or Ceridian) to reverse any taxes already paid. Less of a headache to deal with, and just wait until April to get your money back.
