Does anyone know if any stores other then EB are taking pre-orders for this?

Already spoke with EB and apparently they are not taking any more orders on it.

Or perhaps do you know what stores are planning on selling the CE version of the game?

Futureshop.ca is taking pre-orders on the 12th, limited quantities available. Check their website for more info.

Does anyone know how EB is going to handle the release date? I'm assuming with a release date of the 16th, the stores will probably get it on the 17th or 18th. Also, if you pre-ordered at EB, are you guaranteed a copy? Or will you have to get their early and do the line wait thing?

If the release date is the 16th the store should have it a few days before that but they will not be allowed to sell it until the 16th rolls around. If you've pre-ordered you won't have to wait in line because the pre-orders are normally held behind the counter for you until you show up to claim it. They normally call you the day before to let you know that your pre-order will be ready for pick up the following day. I personally have never had a problem with EB not filling a pre-order for me on the release date but other people have had issues.

Hmm, I guess I ask the question because I remember the clerk saying that having a CE pre-order doesn't guarantee it's a first shipment pre-order. This was at the Metrotown EB. Seeing as it's such a high profile game, I'd expect a line of some sort and a whole bunch of CE pre-orders going home empty handed until the next shipment.

I've had zero problems with any other CE pre-order from that EB in particular, and I've done it many, many times.
